I've noticed that while the launcher is doing a good job moving the primary mod files and the trainer I use, it does not seem to work properly with the mods folder created by OpenIV. It seems to delete the mods folder outright instead of moving it to the profile folder, as it does not get restored when I re-enable my modded profiles that have it.
